I also noticed that QMatOp was not activated. As I already mentioned, I can only give a limited support to the "Non"QmatOp users. After all, the main advantage of AQE is QMatOp, if you are not using it, you could use any other encoder...well that's my thoughts.
FYI: The rate control is more optimized when used with QMatOp than not. Also, I hope you understand that AutoQ2 is not an "adaptive" matrix...it's just a matrix like any other, and maybe it was not the best one for your encode!

Wrong! The generated matrices are fully compliant. Not common but compliant, this discussion arose few months ago, and I gave a link the MPEG2 compliancy pages about to close it.
For MPEG2 the only real restriction is: Values must be between 1-255. That's it! But some encoders restrict it. For example, CCE is not following the pure DVD limits, it restricts it to 8-127.
QMatOp restricts it to 8-255 by default but it can be changed.
FYI, I found some Anime Commercial DVDs which had the following matrices:

Then I understand that you it would have to take off the option to use another matrix, even though to prevent problems as this and so that the people use the maximum of the AQE.

I thought about removing it, but some people absolutely wanted to keep it switchable. So I kept it, but I do not recommend it.

Well I always thought that "extremely low bitrate encoding with good quality" was another of AutoQmatenc's tagline, ofcourse with QmatOp ON. But I dont know if it has changed oflate now, has it

And I do confirm: using AQE with QMatOp on the user just gain: a - no 'bloated' filterchain (QMatOp generates a custom QMat which is already a great 'filter' for noises; with AQE/QMatOp I don't use any denoiser); b - no bother to adjust the optimal QMAT for each movie; c- good rate control with good quality even to hard scenes (dark scenes).
I think that to use AQE without QMatOp is almost pointless IMHO.
